Because Otis was the only one who knew about Sophia since he was in charge of guarding, finding, and catching walkers around the farms parameter. They didnt start looking for Sophia until Carl was stabilized from the gunshot wound. Since Otis was the only one who saw Sophia, and Shane did what he had to do, no one was able to find out she was in the barn until Shane did what he had to do once again.
